I really like Los Angeles and some EP of his that we had at the radio station I used to DJ at, but for some reason Cosmogramma never really did it for me...

Yep. Cosmogramma is the better album, considering those virtues that are only relevant at the album scale (cohesiveness between songs, pacing, overall sense of movement, etc.), but The Stars In His Head is substantially better than any individual song on Cosmogramma, and that's enough to cause the flip-flopping.
